She’s gay but she still fucking has this thing for Sherlock. So when she says John has a thing for him and John denies being gay, she’s telling him that he’s not the only one going against what they thought to be their own nature. That is what Sherlock inspires in people; he makes them reevaluate. So her saying that is acknowledging that sexual orientation has nothing to do with loving Sherlock Holmes.
